R needs to be installed in the directory specified by r.installation in application.properties. version 4.2.2 tested.

R script

msviper_starter.r should be placed in a subdirectory called scripts under the directory specified by the value of viper.root in application.properties.

That script depends on R packages installed in a subdirectory called R/hpc under viper.root. You may need to reinstall some package using BiocManager, e.g. BiocManager::install("BiocGenerics") for that libPath.

use docker to facilitate self-contained deployment

docker build --build-arg VIPER_ROOT=/some-path/viper-root -t msviper .
docker run --name msviper-container -d -p 8080:8080 msviper

In case of 8080 is already taken on the host, we can use a different port number, say 8081, docker run -d -p 8081:8080 msviper.

VIPER_ROOT should match the actual value of viper.root in application.properties.
