For instance I use RTK and I saw you guys use it under the hood, what it happens if I install yours and keep using rtk, should I unistall it?

Package installs fail for three boring reasons more often than “the project is broken”: registry/proxy, Node/Python version, partial cache.

1. Pin versions: Node LTS or the version in the repo engines / .python-version. Don’t mix system Python and a venv.
2. If you’re on Windows + WSL or a proxy: set NODE_USE_ENV_PROXY=1 and HTTP(S)_PROXY, plus NO_PROXY=127.0.0.1,localhost for local models. Prefer the Linux filesystem, not /mnt/c, for node_modules.
3. Prefer pnpm / uv over a hung npx arborist walk. Delete lockfile-incompatible node_modules and reinstall once.

If you paste: OS, runtime version (node -v / python -V), and the first error block (not the whole npm tree), the next step is usually obvious.

Short answer: uninstall none of the five. At 0.39.1 exactly one of them is genuinely inside Headroom, one is not a tool at all, one Headroom deliberately removed from itself, and one has zero references in the source.

rtk — Headroom dropped it, and your own build is explicitly protected. Headroom used to download rtk and lean-ctx, register their PreToolUse hooks and symlink them onto PATH. Both integrations are gone, and headroom/context_tool_cleanup.py exists only to undo that state; purge_context_tool_artifacts() runs on every headroom wrap (headroom/cli/wrap.py:916).

Your install survives by design, and I checked the code rather than trusting the docstring: _remove_managed_path_link returns immediately unless the path is_symlink() and resolves inside Headroom's own bin dir (context_tool_cleanup.py:621-635). A real file, or a symlink to your build, is never unlinked. The two agree.

The one thing actually worth doing by hand is named in that module's own docstring rather than hidden: an rtk hook written after #1698 execs a bare rtk and never mentions Headroom's bin dir, so it reads exactly like a hook you wrote yourself and survives the purge — while the managed binary it was paired with is removed. The result is a hook that silently no-ops (#487, #1698).

If your rtk arrived via an older Headroom and you then kept using rtk yourself, that is the case to inspect: check ~/.claude/settings.json for an rtk PreToolUse entry plus rtk-rewrite.sh and .rtk-hook.sha256, and confirm the binary they invoke still resolves.

serena — registered, but your copy is not used and not touched. build_serena_spec (headroom/mcp_registry/install.py:46) spawns an ephemeral copy: uvx --from serena-agent serena start-mcp-server --project-from-cwd --context <ctx> --open-web-dashboard False. So it is a separate process from your local install, and the dashboard backend still runs at localhost:24282/dashboard/ — only the automatic browser-open is suppressed. This is the one of your five that genuinely duplicates: you will have two Serena paths, not one abstracted away.

caveman — not a tool here at all. The word appears three times, and every one of them is the name of verbosity level 4: "4=caveman/fragments" (headroom/cli/learn.py:387), plus headroom/learn/verbosity.py:447 and headroom/proxy/output_shaper.py:10. Nothing is abstracted, so there is nothing to remove.

beads — zero references, word-boundary, whole repository at 0.39.1. Keep it.

context mode — keep it, on Headroom's own analysis. docs/context-mode-integration-analysis.md (dated 2026-07-29, seven weeks after you asked) puts them at different layers: context-mode intercepts at the agent tool-call boundary so the data never enters context, Headroom compresses at the model API boundary after it already has. Line 26: "These are complements, not competitors." The doc's own recommendation is that context-mode-derived code ship as separate plugin packages, never vendored into headroom/ (line 289).

Honest boundary: this is source reading at one tagged version, not an observed upgrade. I did not install Headroom, did not run headroom wrap on a machine carrying rtk, and I have no measurement of what the purge actually deletes in practice — so treat the hook case above as a thing to check, not as a reported failure.

Which of the five did you install through Headroom versus by hand? That is the line that decides whether the purge considers them its own, and it is the only part of this I cannot read from the repo.
