Read run parameters

Enhance the run by including parameters read on the illumina folder

Important parameters are:
Seq. Machine - to understand if the i5 index must be reversed-complemented
Run Type - SR/PE
Index Read 1 length
Sequencing Read 1 length
Index Read 2 length
Sequencing Read 2 length
