Clarify input files location in CLI guide

Add a prominent note explaining that the CLI-generated input files live outside the "Outputs" folder (alongside it in the scenario folder) to prevent users from mistakenly inspecting output files. Also update step 1 to explicitly state the input folder sits beside the "Outputs" folder, not inside it.
