This PR touches too many places. Better to have it merged and submit additional ones. Thanks for the "command line" to "command-line" or "commands" changes. I was not aware of the hyphenated version being the canonical spelling. I just applied the equivalent change to LAMMPS, mostly in text that I had written. |

This pull request restores the intended typesetting of LAMMPS-GUI that was broken through the disabling of ligatures by using a custom \lammpsgui{} macro.
Also, the appendices for installing and running LAMMPS from the command line are corrected and updated.
I am working on adding support for downloading the materials for all 8 tutorials into LAMMPS-GUI before the next feature release and also backport those to the 29Aug2024_update2 release.
