Updating documentation and removing linkml-ws references fixes #1129, fixes #1183

• add github best practices for ticket creation and PRs to contributing.md (Include github best practices in CONTRIBUTING.md #1183)
• remove linkml-ws cli code and references in the doc, replacing with linkml-project-cookiecutter doc. I left the model for a "linkml workspace" in place in case we want it for another usage.
• updated the version of biolink used in the tests to hopefully reduce some of the noise in the test output.
