How do I change the micro themes to use the same background as my terminal background?

Just omit the 2nd color in a color-link spec, e.g. use "#F8F8F2" instead of "#F8F8F2,#282828".

A colorscheme file consists of lines like the following:

color-link comment "#75715E,#282828"

which specifies 2 colors: #75715E as the foreground color and #282828 as the background color. If the second color is omitted, i.e. in this example if the line is the following:

color-link comment "#75715E"

then it means that the terminal background color is used instead of #282828.

So if you are already using a custom colorscheme file in your ~/.config/micro/colorschemes directory, you can modify this file: remove this custom background color from all the lines where it occurs, e.g. with the above example, replace color-link comment "#75715E,#282828" with color-link comment "#75715E" and similarly for all other lines where #282828 occurs as the background color. BTW it can be easily done by opening the colorscheme file in micro and running the command:

replace ",\\#282828" "" -a

If you are using not a custom scheme but one of the built-in Micro's schemes, for example the default one, then you can copy its colorscheme file from runtime/colorschemes in Micro source to your ~/.config/micro/colorschemes and modify it as described above.
