The CF doxygen documentation is inaccurate for v3.0.

I have started this work in a new branch called "cf-v3-doxygen". I have made some updates to the formatting/organization of the updates and have attempted to correct some glaring inaccuracies (like replacing the old command structure with the correct new ones). However, the whole document needs to be scrubbed for accuracy.

Make sure you're using the cf-v3.0-code_review branch. Hopefully we can rebase your work over any new stuff.
