I designed SPECTRA to systematically evaluate how parameter choices in RNA-seq and ATAC-seq analyses affect downstream biological signal quality. By exploring parameter sensitivity, it reveals how analytical decisions impact functional enrichment and regulatory interpretation, improving robustness and reproducibility.
