One challenge I had when actually using the system was matching colors across slides, not that I couldn't do it, it was just very tedious.

I did end up creating layouts that I could use with the decks I was making, but it would be great if you could have some pre-defined theme colors that can be included in the bento.html prior to distribution, so when you open the color picker you have some pre-defined options, rather than needing to keep a color code list elsewhere to copy/paste from.

Yeah, a palette in the colour chooser is a good idea. Will publish as an enhancement and work on it tomorrow.
