feat(cli): streamline plugin root checks

Summary

• add plugin-root friendly CLI flow with init, --plugin-root, --runtime, and explicit mock/real SDK flags
• let config opt into runtime capture defaults while keeping capture isolated
• refresh README and CI examples around npx-based plugin checks
