Current problem
Currently the reporting system is solely used for instance level rules (such as Terms of Service or Community Guidelines) while any community/guild specific rules have to be dealt with outside of that system, usually by either pinging a mod role or a mod member directly. I know this is what discord also does but I don't think it's a very intuitive system, and would be good to improve on.
Proposed change
Currently when reporting you're given a list like this:

I think as a first step there could be a question about if you're reporting a community/guild rule, or a instance rule.

Valour have this as an option in their reporting flow and something similar could be added.
Of course then community/guild staff would need to be notified of the report, have somewhere to view the reports and be able to action them.
Additional information
I couldn't find any exact discussion on this but https://github.com/fluxerapp/fluxer-meta/issues/65 is related to improving moderation for both communities mod teams and instance operators - and this would be a small part of that.
