When looping through paragraph.text, paragraphs that are colored or underlined cannot be read and modified.

Inspect the XML to see what it looks like. I expect you'll find the paragraph element is enclosed by a "wrapper" element, perhaps one of those used for revision marks.

print(document._body._body.xml)

If you can identify paragraph as the one immediately before the first "invisible" paragraph:

print(paragraph._p.getnext()

This should reveal the cause and suggest the solution. Don't post a huge block of XML, just enough to see the pattern and I expect a line or two of lxml calls can alleviate the problem.
