Modified some images to be clearer Fixed makepdf.sh to use -shell-escape Fixed the sty files to link correctly.

Fixed makepdf.sh to use -shell-escape
Fixed the sty files to link correctly.
There is now a makepdf.sh and cleanpdf.sh file that does all the work to make sure the pdf is linked correctly.
