BABAPPAlign v1.1.0 is a stable research release of a neural embedding–based multiple sequence alignment engine using exact affine-gap dynamic programming (Gotoh) within a progressive MSA framework.

This release prioritizes alignment accuracy over runtime. Neural embeddings and models are cacheable and not distributed with the repository.
