Deleted repositories after Gitlab API returning HTTP 500

I don't know how, but it seems that if gitlab api returns 500 on group sync, repositories coming from gitlab are deleted. When I triggered manual sync in the UI, things were back to normal.

Is there any way to prevent this ?

It should fail the job on 500, not succeed with warnings - I will look into this thx.
