Would it be possible to have a flow injection analysis (FIA) MS1 only workflow where the top N spectra are selected, and averaged for a sample then aligned with other samples? The top N spectra would come from the top of the single chromatographic peak that is obtained from a FIA injection. The direct infusion works ok but presumably it assumes a continuous flow of analytes into the mass spec rather than as a single chromatographic peak for FIA. Even if there is a slight shift in the chromatographic peak RT the top N spectra should be the same across samples and injection replicates so RT correction would not be needed.
