Dear all,
I ran some known data-independent (SWATH, Sciex) samples with MS-DIAL (v. 5.1.23). I tuned some parameters as recommended, specially the minimum peak height. The data had been obtained in centroid mode on a QTOF and I used the .wiff files. In order to identify the previously identified compounds, I used the MSMS_Public_EXP_Pos_VS17 database. Most of them were actually identified but as "Suggested" with the "w/o MS2" tag and thus, were filtered under the Ref.matched filtering. However, on the bottom right corner, I was able to see the spectra from the database and from the sample itself. Which is the main reason why those samples are not properly identified? Should I tune some other identification parameters?
