Incorrect reference ordering after pdoc compilation

Bug Description

After compiling pdoc using pdoc --math -d numpy -o docs/ shapelets !shapelets.self_assembly._rdistance* as seen here , we get misordered references.

For example, looking at the orientation function, the source code has references in order of appearance as 1, 2, 3, whereas pdoc has compiled them to appear in order 2, 3, 1.
