Hello Vadim,

I was wondering what the easiest way would be to obtain an unfiltered report.parquet (FDR 100%)? Currently with the GUI, although the max FDR I can set is 50%, the largest qvalue i can see in the report is ~0.067. Is there also some other filtering in the background that is causing this?

Hi Costa,

This is not possible. However, it 50% FDR setting it's essentially unfiltered, in almost all cases anything omitted will have PEP (posterior error probability) close to 1.0.

Means you analyse with an empirical library or with MBR, and as a result there are just not too many IDs that could be false.
