Your mods stay on

Trove can flip its own DisableAllMods switch on — a crash, a safe-mode start, a launcher prompt — and from then on every mod in your folder sits there doing nothing. Nothing tells you. The Mod Manager still shows them all as enabled.

Now the app clears that switch every time it reads your mods folder, so a stale flag can't quietly turn your whole load order off.
