Hi,
I think I’ve found a possible explanation for this. Even if the APT
repositories are identical on both installations, GNOME Software doesn’t
rely only on the APT package database. It also uses AppStream metadata to
determine which applications appear in the Software app.
So it’s possible that the laptop knows about ioquake3 through APT, but its
AppStream metadata or cache is outdated or incomplete, while the VM has
fresh metadata because it was installed more recently.
I would first compare these commands on both systems:
apt search ioquake3
appstreamcli search ioquake3
apt-cache policy ioquake3
If apt search ioquake3 finds it on both systems but appstreamcli search
ioquake3 only finds it on the VM, that would confirm that the issue is with
AppStream metadata rather than the repositories.
On the laptop, I would then try:
sudo apt update
sudo appstreamcli refresh-cache --force
After that, restart GNOME Software:
pkill gnome-software
and open Software again to see if ioquake3 appears.
It’s also worth comparing the installed versions of AppStream and GNOME
Software:
dpkg -l | grep -E 'appstream|gnome-software'
Since the VM was installed only recently and the laptop was installed two
days earlier, they may simply have different cached AppStream metadata even
though their repository configuration looks identical.
If this is the cause, there may be other applications missing from the
Software search on the laptop as well. ioquake3 may just be the first one
that made the difference noticeable.
If you can provide the output of the commands above from both
installations, it should be possible to identify exactly what is different.

the trick. I am now finding ioquake3 in the Software app.
The output on the VM and the laptop looked identical. That's most likely
because I forced the cache update before running the other commands.

I installed Anduin OS 2.0.1 on a laptop two days ago. Today I installed it on a VMWare virtual machine. I'm finding that when I open "Software" and search for "ioq" that the game ioquake3 will be found on the VM, but not on the laptop. I'm not sure if there are other apps that do the same thing.
I've checked both the Explore tab and the Installed tab on the laptop and it just doesn't show up when I search "ioq".
I've tried to compare the settings between the two "Software" apps, and also the repositories shown by "apt-cache profile" but I'm not seeing any differences.
Why would I be able to find certain apps on one installation and not the other?
