Bugfixes and Update to Scannable files

• Add .cwl files to the set of scannable files to ensure these are extracted from Git ready to be deployed to the workflow runner
• Address TypeError: cannot pickle _pygit2.Oid raised upon completion. This seems to be due to the hashing of the rePosition head as this type is no longer supported by the default yaml.dumps method. We now catch this error and run json.dumps with a custom JSONEncoder, throwing exception if this still fails
