fix(pi): require skill frontmatter and bump bootstrap to 1.0.1

- project-discovery SKILL.md carries name/description frontmatter
  (pi refuses skills without it: description is required)
- BootstrapVersion 1.0.1 so existing workspaces detect outdated
  resources and repair with eng init --force
- regression test over embedded skills
