v0.2 Alpha Testing

Significant improvements to plotting functionality for both live progress plotting and final "roundtrips" plotting.

This release still has issues in the way that pulses are displayed with change in refractive index, and with the "combined cavity output" for each roundtrip erroneously including components which are absorbed by cavity optics.
