New features:

• Handle "--eqx" (minimap2 option) CIGAR strings which use "=" for matches and "X" for mismatches instead of "M" for both.

Changes:

• Add use of threads when reading BAM from disk. Controlled through a new settings global variables files.
• Change default sampling to be to 100 reads rather than 100 depth.
• Change HTML tabbed views background color for actual views to white rather than light grey.

Internal changes:

• Add internal methods to BAM classes to allow more efficient sampling.
• Update reservoir sampling to work without expending all reads in the region to sample into memory before starting to reduce peak memory use.
• Standardize internal variable names, contig instead of chrom, and stop instead of end.
