fix: match legacy check issue output

Mirror the legacy bash extension behavior in the check command so the Go
rewrite produces the same issue list.

Avoid counting parent issues as directly linked, preserve legacy
linked-issue discovery order, and reproduce the legacy issue ordering
and formatting in the summary output.
