v1.0.12 set the permalink option but used a soft flush that only updates WordPress's DB rewrite table. On Apache the .htaccess file also needs the WordPress RewriteRule block for pretty URLs to work. This release uses a hard flush when auto-upgrading from plain permalinks so .htaccess is also written. The Diagnostics tab now shows whether .htaccess has the correct rules.
