Rename "manifest" to "registry"

- When prompted to install a package with no tags available, selecting 'no' still caused it to continue attempting the installation.
- Fix issues with spaces in Windows paths
Improve documentation on registry
Allow for both clockwork.yaml and clockwork.yml
