Updated the README to have the right information regarding cloning the repository.
Updating the conf.py to provide information regarding the warning that shows up when building the documentation locally, saying not to delete / edit certain lines in the conf.py.
Added new copy of the conf.py in the conf.py.orig with the latest working version of the conf.py as a backup file.
