What's changed

  • Adds LoFreq v2.1.5 variant calling processes and workflows. This includes reformatting of LoFreq output VCF to standardize with current VCF convenctions used by 'validate'.
  • Adds user argument --variant_caller for variant callers: validate (default) and lofreq.
  • Some process names and channels were not updated to current versions, so minor fixes were made accordingly.
