Semi-topological mode. For each candidate hit, ARTEMIS re-sorts
the reference and query structures by whole chains (never
re-ordering residues within a chain) before running the standard
Needleman-Wunsch alignment, allowing chain-level permutations
while keeping each chain's internal residue order fixed.
