Transpose with progress thread

Transposed memory layout with progress thread/persistent requests. Use --progress-thread command line option to enable progress thread. Use ---waitany to enable using waitany by the progress thread, rather than the default waitall.

Transpose version with basic progress thread

This is a version branched off the main development version, with transposed memory layout for work arrays. Added a minimal progress thread, triggered by --progress-thread command line argument.
