Refactor code & Clap v3

- Move the "main" processing function out to a separate module, with sub-modules for each format.
- Move the logging setup to a separate function
- Move the configuration setup to a separate function
- Reorganize some of the structs and enums
- Patch version bump
- Cleaned up some files
