Update 22/03/2024

Bio pairwise2 has been deprecated, and likely to be removed in future releases of Biopython. This called for an upgrade to its successor Bio.Align.PairwiseAligner. I took this opportunity to do some housekeeping tasks to ensure forward compatibility with all pip3 dependencies both in conda and docker.
