@forxhunter forxhunter released this 06 Oct 04:06

MetaCarto 2.

  • One canvas per model — every pathway packed by the shape of its ink, each KEGG superclass a captioned region; small models packed several ways and the tightest kept.
  • 99.9% of reactions drawn (251,140 of BiGG's 251,424; 1.0 drew 95.6%) — reactions whose compounds have no formula are no longer dropped.
  • No text on a node, an edge or other text, in any map; reactions joining the same metabolites get their own lanes; unrelated edges are nudged apart.
  • Any model, not only BiGG ids: compounds and currency recognised from annotations, names and formulas (Human-GEM, Yeast-GEM, ModelSEED).
  • DIY maps (diy_map.py) and pathway membership recorded in every map, used by the viewer's editing tools.
  • Published as v2/ of the collection, its default; viewer at forxhunter.github.io/escher.

@forxhunter forxhunter released this 06 Oct 04:06

The first MetaCarto, frozen.

Primary-compound reduction, pFBA orientation, rings drawn as rings, Sugiyama layering with Brandes–Köpf coordinates, and the tiled whole-model poster. It drew the 2,621 maps that remain published at the top level of Awesome_visualization_Metabolic_Network (index map_index_v1.json).

Development continues as MetaCarto 2 on main; this release is kept for reproducing the v1 maps.
