Plugin

• Data Manager: Min. length and Max. length filters (drop shorter trajectories / cut longer ones to their first N frames) replace Cut length; new Length range and Trajectories (kept / total) columns.
• Trajectory Analysis › D vs α: Scatter / Density dropdown; the density shows the same points as a 2-D histogram.
• Trajectory Segmentation › D vs α and Segment Stats: D shown with its unit and a Log D axis option, as in Trajectory Analysis.
• Trajectory Segmentation › D vs α and Segment Stats: Show immobile option (off by default) hides immobile segments, so they do not mask the distribution of the moving ones; the legend gives how many are immobile.

Models

• Segmentation model v4 (andi-j-seg-v4.onnx): immobile segments, and their frames, get α = 0, as in the 2nd AnDi Challenge labels; retrained diffusive-state readout. Change points and D are unchanged.
• Analysis model v1 (andi-j-analysis-v1.onnx): unchanged.

Both models are bundled in andi-j-0.1.5.jar. To use them when building from source, copy them to src/main/resources/models/ as andi-j-seg-latest.onnx and andi-j-analysis-latest.onnx.

Plugin

• Trajectory Analysis › Diffusion coefficient: new Log D axis option (log-spaced bins) for the D histogram.
• Trajectory Segmentation › D vs α: new Frames / Segments dropdown to plot the distribution per frame or per segment.
• The default segmentation model no longer forces segments with α < 0.1 to immobile.

Models

• Segmentation model v3 (andi-j-seg-v3.onnx): retrained diffusive-state readout that predicts all four states, immobile included. Change points, α and D are unchanged.
• Analysis model v1 (andi-j-analysis-v1.onnx): unchanged.

Both models are bundled in andi-j-0.1.4.jar. To use them when building from source, copy them to src/main/resources/models/ as andi-j-seg-latest.onnx and andi-j-analysis-latest.onnx.

v0.1.3: Plugin beta release + v2 models

This is a public beta: the main features are in place, but you may still run into rough edges. Please report problems or suggestions in the Issues.

Install

• Fiji update site (recommended): Help › Update… › Manage update sites, tick AnDi-J, apply changes and restart Fiji.
• Manual: download andi-j-0.1.3.jar below and follow the installation guide (it also covers GPU support).

Assets

• andi-j-0.1.3.jar: the plugin, with both default models included.
• andi-j-analysis-latest.onnx, andi-j-seg-latest.onnx: the default models, only needed to build the plugin from source.
