Tightened tool registration so explicit allowed_tools filtering now also applies to discovered MCP and custom tools, preventing unlisted dynamic tools from being exposed later in setup. Made skill tool availability respect --no-skills, explicit tool allowlists, and subagent mode more consistently, and drop the skill tool entirely when no skills are discoverable.
