Added direct CLI support for discovered custom tools with kodelet custom-tool list, describe, and invoke, plus the short kodelet cti alias. Per-tool help and flags are now generated at runtime from each tool's input_schema, with --input-json available for nested or advanced payloads that do not map cleanly to flags.

Also sorted custom tool listings deterministically, exposed custom tool metadata/helpers needed by the new CLI flow, and added regression coverage for listing, describing, dynamic flag parsing, alias handling, and schema-derived help. Updated the manual and built-in kodelet skill to document direct invocation and the KODELET_CUSTOM_TOOLS_TIMEOUT environment-variable override for one-off runs.
