CLAUDE.md left the sync file list in sync-system-instructions.sh and sync-system-instructions.ps1, so it is no longer copied into individual repos, and both scripts remove stale per-repo copies with git rm during the commit phase. AGENTS.md, GEMINI.md, and RULES.md shrank to a minimal See [CLAUDE.md](~/.claude/CLAUDE.md) redirect that points at the global ~/.claude/CLAUDE.md. The per-repo copy was redundant and drifted: deploy.sh and deploy.ps1 already deploy the file globally, so updating dotfiles once and deploying once leaves every repo reading the same file.
