Bug Fixes
- Fixed SERRF normalization to match R exactly: fivenum-based RSD outlier detection (was using a different quantile method), per-batch median rescaling (was being applied globally), and the missing per-batch outlier-swap safety net (#3)
- Fixed the live web UI's PCA chart showing a spurious 5th "unknown" group for blank samples — now matches the exported report.png (#6, #7)
- Cross-validation progress now reports real per-compound progress instead of freezing at 0% for the whole phase; blank/zero input cells are now correctly reinstated in the output instead of showing imputed values (#4)
Improvements
report.pngnow draws one QC/validate bar panel per sample-type group (matching R's multi-panel layout) and uses the same PCA color palette and legend as the web UI (#6, #7)- Normalized-matrix CSV exports (
normalized-imputed.csv,normalized-serrf.csv) are now rounded to integers - Added a "validate normalization" progress stage so the progress bar no longer stalls after cross-validation finishes
Internal / Chores
- Removed the legacy R/Shiny app now that the Rust + Next.js port has full parity
- Frontend dependency upgrade: Next.js 15→16, MUI 6→9, ESLint 8→9, TypeScript 5→6, Vitest 2→4 (0 npm audit vulnerabilities, was 3)
- Added
workflow_dispatchtrigger to CI for manual re-runs
