What is a good approach to creating a binary (pex?) that is available from a subdirectory in a monorepo without having to invoke pants run from the root of that monorepo?

pants run doesn't create a binary, it runs your code locally. Are you trying to create a binary to deploy outside the repo, or to run some code in the repo? Generally to answer this we'd need more details.

I'm trying to create a binary of some code in the repo in order to deploy outside the repo or just be able to have it available in PATH so that it can be executed.

So I don't see how the root of the monorepo has any relevance? You can have a pex_binary target in some path/to/BUILD, and pants package path/to:my_binary will build it
