[#958] Replace insert_one() with upsert_document()

I changed the insert_one method to upsert_document because I'm adding add_pattern_index_schema() to the main file of AtomDBBroker. Therefore, whenever the container was stopped and restarted, a duplicate_key error occurred in MongoDB.
