Missing graphs repair themselves

• Repositories whose current graph data is genuinely missing can rebuild themselves after an update without deleting their saved history.
• Graph repair now appears as its own activity in the top bar, separate from normal indexing.

Fixed

• Repositories that still exist on disk no longer disappear from the combined workspace view when saved metadata is incomplete.
• File names stay repository-relative when older metadata is missing a repository location.
