Iridium Simulator for Windows x64 and ARM Mac v0.981
Pre-releaseThis adds the ability to plot variables computed by assignments. This feature did exist before but it was affected with by conversation cycles. This meant you couldn't plot a value from an assignment rule especially it if contained species.
For example the following model:
species total
total := B + C
$Xo -> A; vo
A -> B; k1A
B -> C; k2B
C -> ; k3*C
vo = 0.5; k1 = 0.3;
k2 = 0.12; k3 = 0.45
will no longer give an error and will now automatically plot the total for B + C alongside the other species. This is particularly useful if you are modeling a signaling network with many variants of a given protein but you'd like to plot the sum of a subset of the proteins or you only have experimental measurements for a given subset total and you'd like to observe how a sum of that subset of proteins behaves in a simulation.
Windows
For Windows, unzip the file to any convenient place, then run the executable: IridiumSimulator.exe
Mac
If you run the Mac version and encounter:
“Can’t Be Opened Because Apple Cannot Check For Malicious Software”
then follow the instructions:
Open Finder
Traverse through to “Applications” Folder
Highlight the software you are trying to Open
