Patch release for CLI and CI warning cleanup.

  • Removed the deprecated Typer flag argument. --version and -V continue to work without the import warning.
  • Resolved six Pyrefly warnings and removed an unnecessary type suppression.
  • Pinned Ubuntu Actions runners to 24.04 and updated setup-uv to v10.

Validation: 380 tests passed with deprecation warnings treated as errors. Formatting, linting, Pyrefly, pre-commit checks, and distribution validation passed.
