This release adds UTR/CDS distinction to gene annotation plots, improves
Docker builds for users in regions with limited access to public package
mirrors, and fixes a crash when importing Transcript.

✨ Features

  • UTR/CDS annotation coloring. Exons in the annotation and IGV-like
    tracks are now split into coding (CDS) and untranslated (UTR) segments,
    so the untranslated regions of each isoform are visually distinct.
    • Enable with the new --show-utr flag (disabled by default, so
      existing plots are unchanged unless opted in).
    • Customize the UTR fill color with --utr-color (default #0099CC,
      chosen to be distinguishable even for colorblind users); CDS keeps
      the existing --ref-color.
    • UTR and CDS boundaries are derived from the CDS features in your
      GTF/GFF, so UTRs are automatically highlighted in the first and last
      exons of each isoform.

🐛 Bug Fixes

  • Fix a NameError: name 'Optional' is not defined raised when importing
    Transcript, which could crash the CLI on startup in some
    installations.

🐳 Docker

  • The Docker image now builds correctly on Debian trixie, which ships
    apt configuration in the new DEB822 .sources format. APT source
    substitution now handles both .list and .sources files.
  • Added two build arguments so users behind firewalls or on slow
    networks can use domestic mirrors:
    • MIRROR — e.g. --build-arg MIRROR=mirrors.aliyun.com
    • PIP_INDEX_URL — e.g.
      --build-arg PIP_INDEX_URL=https://mirrors.aliyun.com/pypi/simple/
    • Both default to the official sources, so a plain docker build .
      continues to work for everyone.
  • Added --retries and --default-timeout to pip installs to tolerate
    slow connections during the build.

🌐 Web

  • Bumped frontend dependencies to 0.7.0 and allowed the esbuild build
    script in pnpm via pnpm-workspace.yaml.

📦 Package

  • Bumped version to 0.7.0.
