This release is primarily a bug-fix that introduces an argument parsing bug that prevented --annotated and --novel from being both passed together on the command line.

  • fix the clap regression introduced in 75260b6 that made --annotated and --novel conflict

  • restore the intended CLI behavior so annotated and novel transcript FASTAs can be passed together while --index remains the mutually exclusive alternative

  • add parser tests covering both the valid annotated+novel case and the invalid index+raw FASTA combination
