Simplified implementation of pipeline to quantify pre-specified splice junctions from STAR SJ.out.tab files:
- Config YAML file for run-specific parameters
- Conda environment to manage dependencies
- Remove all references to PSI calculation. Only SJ read counting is performed
- Updates to documentation, including how to define junction coordinates compatible with the pipeline
