This is the latest version, modified and optimised by edjoha. It was released on Jan 11, 2025.
Contains the following changes:
- individual conda envs per rule
- updated software packages and Snakemake wrappers
- benchmark option
- log files and ressources for all rules
- automized update of variantcalls.csv when new files added
- automized data savings to longterm storage locations
- bwa mem2 replaces bwa mem algorithm
- some structural changes (rules splitted by commands or combined) , nomenclature/file endings etc. standardised
